I've been thinking a bit about Paradox's
background, and with some interesting ideas you've posted, I eventually
think of one "possible background" he could have, and i wanted to share
it with you (since parts of it are ideas you've got). I'm french btw, so

Let's begin with the evolution of Duel Monsters game in YGO,
In DM, it's just a game people know about, but as famous as it's going
to be in the future (for example, people reaction's to Battle City)
In GX, an academia is created, and it's a bit darker than it was with
Atem's story (Darkness, Yubel, Underground Duels like the one Ryo/Zane
played). And more than before, we can see Monsters "acting" (like hane
kuriboh, cyber dark dragon). They have their own will and sometimes
choose the duelist they want to be their owner.
In 5D's, the cardgame is a major part of society, and it cause a lot of
"colateral damages" to the population (like in the episod with loan
token). The Crimson Dragon (which is one of the most powerful entity
ever in ygo) chose to have its "soldiers" incarnate in cards. Those
cards are very powerful and have a very strong will (ancient fairy
dragon for example...). Not to mention that 5D's is darker than any of
the 2 previous series.
We could possibly assume that in a very distant future, things get even
worse. Perhaps the world uses monsters (with solid vision or psychic
powers) to make war. People perverted the monsters we know (Stardust,
BEWD) into the most powerful weapons mankind ever known. Human's sins
cause monsters to turn evil (creation of sin world). It eventually
causes the "red future" Paradox witness in one the screens we have.
Prior to this far far future, is Paradox future. He's a scientist that
eventually discovers the space-time travelling machine. Since he is
willing to help people, he's the ideal target for the "sin" power. By
one way or another, it gives him power to corrupt monsters. Sin "big
boss" told him he have to save the future, and for that, he had to kill
Pegasus (perhaps because Pegagus had the way/power to stop that future
where sins monsters rules). To prove that, SinBB told him to go see the
future by himself to see what happened to mankind. The result is the
famous image we all know : Paradox standing before ruins with no sign of
human beings. Paradox then search a way to save the future not killing
pegasus whithout touching the 5D's storyline, but eventually failed.
His "experiments" over history failed.
Finally, he decided to listen to SinBB, create his Sin deck, and go
capture the most powerful creatures of Duel Monsters. That's more or
less where the movie start.
It's the more logical background to me. It's probably so wrong, but it
sounds good to me xD I particulary like the role of Sin Monsters one of
you posted. Sorry if something with exactly the same ideas has been
posted already ><
